Not in all cases. First of all these are two different types of Eagles, (pf) Proof & (ms) Uncirculated. I would suggest that you do a little more studying and looking at alot of these before jumping into starting a collection with slabbed coins. If you would like to see some sort of pricing, you can go here to pcgs. Thery will give both MS and PF pricing. usually a little higher than what the actual market is doing but ok.

I am about to begin collecting. Is a pf 69 worth more than an ms69 for a silver eagle?

 

It depends on the year and other factors.

Definitely read up. Buy a Red Book to give you a base line on value. Like stated above, check sites like this one, pcgs, heritage, and yes..even ebay. Ebay is a good tool to gauge what material is hot and what is cold. Red Book may have a Lincoln 1922 D in MS-60 listed uner $100, trying to find one for that price is a whole new story. Read before you buy, especially if you are looking at Key-semi key dates.
