That's often the case when proofs are more common than currency strikes. An example is the 1880 nickel, which is rare as a non-proof.

Another reason can be for more modern pieces is the fact that top grade PF-69 and PR-70 are fairly easy to come by, and high end MS coins (over MS-68) are very seldom seen.  The MS coins are not manufactured with the special care that proofs get and really high end MS coins just don't survive.

What it really always boils down to is that in those cases the MS coins are much scarcer than the proof coins.  (Proof coins are made for collectors and the collectors tend to take care of them, so even though they have lower mintages they have a much higher survival rate.)
