Are mint boxes detrimental to coins long-term?

I've got a handful of modern commemoratives and some proof ASEs that are still in original mint packaging. The coins are in the acrylic mint capsules and those are in the mint boxes that they were issued in. My question is whether to take the coins and capsules out of the boxes and store the two sets of items seperately. I don't want to turn around in 50 years and find the boxes have ruined my coins. Should I go to the trouble?

I've got a Westward Journey Coin & Die set, peace medal nickel. The die has started to turn in the box. It's got a brownish something on it... almost like rust, but not rust. Dunno if this helps.
